Yes, Upsell.com works with "headless" Shopify stores, but there are some conditions (please refer below).

Upsell.com One Click Upsells on the Post-Purchase funnel and Thank You Page offers will work with a headless implementation as they are an extension of Shopify Checkout.

Pre-Purchase offers won't work, as this offer can only be triggered on a Shopify storefront.
